Add explicit assail coverage and native PHP analysis - #241
PHP source previously fell out of traversal, while file_statistics only described files with nonzero counters. Assail schema 2.6 adds an independent input ledger, content digests, explicit exclusions/failures and analysis-depth descriptions. --fail-on-incomplete emits the report then exits 2 for partial, failed or empty scans. Legacy reports retain unknown coverage.
Adds pinned PHP parsing and local heuristic checks for empty callables, BLAKE3/BLAKE2b contract substitution and unserialize calls without options. Malformed PHP is a coverage gap. Traversal records pruned directories, avoids symlink cycles and bounds each source read to 16 MiB. Headless stdout remains parseable JSON; JSON, SARIF and the Chapel CLI contract expose the new schema.
Validation: 624 tests passed with the sarif feature; 4 pre-existing tests remain ignored. Formatting, clippy with warnings denied and the Chapel contract check passed. All eleven portfolio targets were rescanned in strict mode and retain explicit coverage failures where adapters are missing. PHP fixtures include vulnerable and safe syntax, templates, namespaces, traits, closures and malformed input.
PHP analysis is local T0 evidence. Cross-file resolution, contextual taint, typed graph evidence and dynamic stress/fuzz campaigns remain separate milestones. Existing non-PHP heuristics are not presented as parser or dataflow proofs. The new tree-sitter dependency requires an updated cc build dependency; the lockfile records that transitive change.
Shared workflow references use the verified canonical metadatastician/standards repository. Existing commit pins and permissions are preserved; no checks are disabled.
CI identified RUSTSEC-2026-0382 in the existing lockfile. rustls-webpki is now pinned to patched 0.103.16, with the full local suite and Clippy rerun successfully.
Remote CI is not fully green: GitHub's repository Actions allowlist rejects the shared reusable workflows at their canonical metadatastician/standards location. Exact pinned references require administrator policy review; no policy was relaxed. Review all current checks before merging. The retained coverage gaps are explicit, not suppressed.

📝 Summary
Summary by CodeRabbit
New Features
Added PHP source analysis for selected suspicious code patterns, using syntax-based checks.
Scan reports now include coverage status and input details, also shown in the CLI summary and SARIF output.
Added --fail-on-incomplete to exit with an error when scan coverage is incomplete.
New scans use report schema version 2.6.
Bug Fixes
Hexad files larger than 16 MiB can now be loaded.
Documentation
Added guidance on coverage reporting, PHP checks and their limitations, and CLI behaviour.
Assail now records scan coverage, analyses PHP files with Tree-sitter-based heuristics, and exposes coverage through its CLI and report formats. The Assail report schema advances to 2.6; Assault remains at 2.5. Workflow references also change to a different standards repository.
Changes: Assail coverage and PHP analysis
Layer / File(s)
Summary
Coverage model and input discovery src/assail/coverage.rs, src/types.rs, src/assail/analyzer.rs, report fixtures, src/storage/mod.rs
Coverage tracks input statuses, reasons, hashes and aggregate counts. Discovery inventories supported and selected unsupported inputs, excludes named directories, and does not follow symlinks. Report fixtures initialise the new coverage field. Hexad loading reads JSON files without the former 16 MiB limit.
PHP extensions map to Language::Php. The analyzer adds three syntax-based checks and records read, decode, parse and analysis outcomes. Source reads are limited to 16 MiB.
CLI and report outputs src/main.rs, src/report/sarif.rs, chapel/tests/expected_contract.json, tests/coverage_php_tests.rs, tests/sarif_tests.rs, docs/php-coverage.adoc
The CLI adds --fail-on-incomplete, which exits with code 2 when coverage is incomplete. Human-readable summaries include coverage counts, and JSON and SARIF reports include coverage data. The contract reports Assail 2.6 and Assault 2.5.

Pass only successfully analysed files to framework detection.
analyze_inner keeps skipped paths in files and later calls detect_frameworks(&files). A file larger than 16 MiB is marked unreadable, but framework detection can read the same path with its 64 MiB limit and add framework hints to the report.
A size check alone does not exclude files skipped for parse errors. Track files that reach the analyzed coverage mark and pass only those files to framework detection.

Document the single-file path base.
If the scan root is a file, to_sarif makes the coverage path relative to that file’s parent. It does not make the path relative to the scan root. State this exception so readers can resolve path_bytes_hex to the correct file.

Use the same path basis for coverage and findings.
If report.program_path is /scan and an input and finding both refer to /scan/a.php, this loop emits a.php for the coverage path. The SARIF result still emits /scan/a.php as its artifact URI. Consumers that join findings to coverage by path cannot match them. Normalise the result path with the same root, or retain absolute paths in both places.
