I'm used to opening copilot in the same folder as my repo. With this, its just confusing me for some reason. I can accept I'm just not getting it, but... I'm just not getting it. The application itself is fantasic, but these buried copies of my repos its actualy working on and having to traverse those folders is... not great.

Thanks for the feedback. The friction here is working out of worktree copies rather than your repo's original folder. This looks related to #714 (persisting the "Use worktree" toggle and adding a project-level default). Tagging for visibility so the team can decide whether to consolidate.

Thank you very much, this seems like a great app and I REALLY want to be able to use it and not have it get in the way of my workflow. I appreciate the consideration into looking at this and trying to find a solution.
