[BUG] GraphQL is not detected at the repository level

Bug Description

The GraphQL is not detected at the repository level, so I need to have duplicated graphql file in my .github folder

To Reproduce

See https://github.com/podman-desktop/podman-desktop/security/quality
But the tool wont detect the graphql there

Expected Behavior

When we does have this defined on repository level it should be detected

Actual Behavior

The graphQL is not detected

Environment

• OS: macOS
• Version: 2.46.3
• Python Version: 3.11
